Just ran some tests and I can delete folders using thunderbird just fine.

Yes, you can just find the folder in question and remove it from her mail store folder. 

run "tellmail pathHIDDEN@omain" to find her mailstore path and then remove the {path}/mdir/the_folder_name directory.

One of my users has a folder in her trash bin that she can not delete. When she empties her trash the folder seems to go away but it is back after she logs back in.
