Basically the way it is setup is:
- surgemail/surgeweb/tpl - htm, js and css files that define the whole 
surgeweb interface. In principle noting should be changed here and 
this will get replaced on upgrades
- customisation can be applied using a bunch of different ways in the 
surgemail/surgeweb/custom directory. If changes are made this way they 
are made "over the top of" the existing interface and will allow you 
to apply upgrades without having to patch a whole lot of template 
files (unlike webmail).

change basic branding check out the surgeweb customisation page in the 
admin interface.
