With POP3, the message numbering is a software number that can change. 
Once that message numbering changes or gets out of sync with the client, 
all messages become new to the client.

Updating Surgemail to a new version almost guarrenties soft renumbering. 
  I have never experimented to see if there was a way to trigger that 
within Surgemail, but I suspect it's possible.

That is just a downside to using POP3 that way.  Either change or put up 
with that 'inconvenience'.
