Do they use Outlook?
We had the same problem, but then discovered that there's a bug in outlook related to a sync file that keeps track of what's read or not.

SurgeMail Version 5.1c2-2 Mac OS X (An upgrade is planned)

A few of our clients have started to report issues where messages they have previously read are suddenly marked as unread and it starts downloading them again.

All of the people who have reported this issue have a similar set up

1. All using pop3
2. All have set messages to remain on the server (some forever, some for a month)
3. When they have this issue, any device they use will download previous messages ruling out client side issue.

I have advised customers not to leave mail on the server for too long when using a pop3 set up, one client had over 5000 messages that they had to download again and on a poor internet connection it's caused them some hassle. However, does anyone know what causes this scenario to occur? Anything I should be doing on the server?
